Solution When configuring a new email address in Thunderbird, enter the first 3 things it asks for under its "Mail Account Setup" wizard, which are your name, email address and password. After clicking "Continue" it will now try to guess your account settings. Click on the "Manual Setup" button. Now you can use these settings below. In the examples, replace DOMAIN.COM with your website name:

Under settings at bottom:
Incoming [POP]
Server Hostname: pop.DOMAIN.COM
(You can also use [IMAP] with Server Hostname: imap.DOMAIN.COM if you prefer IMAP)
Port: Auto
SSL: STARTTLS
Authentication: Encrypted Password

Outgoing: SMTP
Server Hostname: smtp.DOMAIN.COM
Port: Auto
SSL: STARTTLS
Authentication: Encrypted Password

Username: user@DOMAIN.COM (Same email address you listed at the very beginning)

Hit "Re-Test". "Create Account" should now become selectable. Click it. A warning box will now pop up stating "Wrong Site" and "Unknown identity". This is due to the certificate being in the name of "your-site.com" instead of your domain name and is normal. It is safe to accept (You can verify this info by clicking on the 'View' button) by clicking the 'Confirm Security Exception' button. Your account will now appear on the left and be ready for use.
